FYIW, I disagree that timed quests are hard for noobs. I found them quite useful.

hmm... it seems to have started upgrading now, maybe it was just waiting in queue
That was exactly it. The building was in the construction queue. :)

Bug: Upgraded several levels of warehouse at once. Couldn't do any more since my queue was full. None of the upgrades took effect, resources apparently lost.
