Final level:
(a) the beige/yellow robots with plasma cannons are supposed to be hard to kill (stat-wise, they're about equal to the fully-upgraded player) - use cover when possible, anticipate their movements and hit them before they can get any shots off...
(b) if you mean when the giant robot appears, the ally is supposed to get ragdoll-whacked across the room...

I've never done any programming with Flash/ActionScript, so I have no idea what typical development timelines are for it...

The response here seems fairly typical for games (well, any medium really) like this - half the people get it, and half the people don't...
Played through it a few times to experiment a bit - interesting choice, making it so you can turn around and leave after seeing some of what humanity is like.
5/5 for uniqueness and to offset the response of those who didn't understand it.

Global warming: animal/plant species live in specific ranges of temperatures; changing temperatures causes those species to either migrate and displace other species or simply go extinct.
Lack of diversity in species --> negative impacts on humans.
Combined with the ideas in 1984 and Fahrenheit 451, not a bad game idea...
