Addendum to my last post: all my troops are equipped with assault rifles, so no one should be charging ahead of anyone (or up to the enemy's face before firing) anyway.
This problem wasn't happening before, but if I order my troops to stop, one will run a good 10 feet ahead of everyone and then stop. This gets really annoying with the last stage when that troop will run into a laser trap. If I try to order the troops to retreat to save that one troop, the other three will get caught in a laser trap behind them because of the distance gap between troops. This might be a v39 glitch.
Please do something about that Sarge pop up. Make him into a button that pops up with a word bubble like the other buttons if he has something to offer. Otherwise, his pop ups interfere with the game, and on more than one occasion has made me drop items into the wrong soldier.
Correction: Still getting sync issues, which is especially annoying after defeating a boss or running through one of those long final missions, and then losing all the xp and money gained from beating them.
@Kinokawa: You could be hitting monsters with both crossbow bolts (two from each gun, four shots total), and I *think* that the DMG rating is per shot fired. Multiply the crossbow's shot by four and you'll probably do more, especially against large bosses.
I don't know what's going on, but during battle, sometimes my directional controls freeze. I end up moving in the same direction even though I'm not pressing the buttons, and I either back up into a corner or start walking against a wall, leaving me more or less a sitting duck.
The notes section alone is worth the 9 endings. Actual insight into the creative process for a game like this answers quite a lot of questions (and criticisms -- there's method to the madness).

I think you're mistaken, or you didn't read what the upgrades really are. Damage upgrades (pick-ups) don't come until later in the game. Rate of fire, however, are one of the things that are always upgraded whenever you level.
Pretty fun game with an intriguing story (Metroid + The Thing + Event Horizon is not a bad mix at all, unlike what some others here say), but an intriguing story deserves a much better, more detailed ending.
