After Chapter 3 its all pretty easy. What I did was I started by selling my fighter bay, and buying 2 lasers, I then got 2 upgrades for damage on the ultra gun and and then went repair right for chapter 2 pretty exclusivly, then for chapter 3 I got 2 flack cannons and got to 10 damage and a good faster firing rate for the ultra gun. That go me through the 3rd level.
