The last boss only hits the ground when there are mobs at his feet. Once I figured this out and stopped sending mele units he stopped stomping.
I had 3 mages to help protect the titans a bit (though it did heal the boss some) and I just sent a titan every time it was up..just takes a long time but way easier than the Frog boss.
