To get your missing museum clovers, you must mix full clovers of adjacent tiers i.e. 1 full green with 1 full blue, 1 full blue with 1 full purple, etc. That way the museum fills up pretty fast.
Bug report: After an hour of trying to figure out what to do now, I looked into the walkthrough and it comes out that I have to click a "door" at the sideway. Well if the "door" is what looks a bit like a mousehole, then it doesn't highlight for me, so I can't interact with it... :(

As i said other guys i'm studying and i don't know flash very well. I will fix other mistakes but, even if i noticed that i don't have any idea for that. It will also stops at other tabs. Reall don't know why :)

but instead of a command feature, maybe you should add that every newly produced pixels tend to spawn towards the middle of the map. not 100%, but so that neighboured sqares towards the middle have a slightly higher chance to spawn the new pixel.
i got the same problem, all my pixels are stuck somewhere far away from the "enemies". also maybe add a legend or a mouseover feature which tells you what strength the other pixel colors are. i think strength is what you mean with "absorb"

i wish developers would actually playtest their games really. assistants are way underpowered, at least if playing idle. and "you aready have this" AFTER the big typo bugfix? really?
