With this setup I was able to beat both Atropos and the boss run. Every weapon and hull slot assign the top level missile parts each equipped with split and homing. For ship mods, go with the dark matter and shield. You are going to get hit so the shield reduces the damage and the missile hull increases health and regen. Save all the bombs for when Atropos sends two of his orbs to surround you. The reason for the rockets is because you can hang back in safer areas and give continues damage back.
The last boss doesn't require much skill but it just goes on and on and on. Hyperion was a much better boss because it didn't have this attrition crap.
If you are finding the 4x3 grid to small, choose the scoundrel class and put every skill point into gamble. This makes it so that you can constantly just refresh the grid unless you get exceedingly unlucky.
For bosses, sell two towers that are close together and put down two eye towers, level up one once, wait for both to shoot the boss twice/three times (they should be firing out of sync from each other) and finally level both of them up to level 3. DO NOT LEVEL THEM UP TO THE SPECIAL TOWERS!! The delay from the lightning tower is way less then the regular tower.

If you want to get better than here's a few tips. 1. start out slow. Your first reaction may be to go fast but just tap the jump button. Later get used to jumping further distances occasionally. 2. If you can't make a jump, don't go for it. The laser isn't much of a threat. It's only after 400 that you can't jump back and forth due to how fast the laser is coming up. 3. take breaks. Even if you are not angry, I found taking a break really helps. These 3 tips helped me get past 350 in about 45 minutes. And whatever you do, don't stop trying. I know you can do it.

the upgrades seem to be lacking power and I can't for the life of me figure out why you would leave out speed, health and increased drop pickup radius as purchasable upgrades, that or have the dragon follow the mouse instantaneously. Those three upgrades together or the one by itself would make this game 4/5 in my opinion, but as it is 3/5.
