This may sound funny, but maybe it’s because I’m used to Magic Duels and I haven’t tried this yet in Animation Throwdown… but are challenge and arena battles against real players or just the AI using player decks/names to represent them?

They’re all auto. They’re real player accounts but it is not them playing.
