(1) The concept's a rip off of other, better-known casual games.
(2) If you're going to rip off others' concepts, at least have the decency to execute it well - this is terrible.
(3) The fonts are too small, the feedback mechanism is lousy, the music seems to be a 20-second loop

It's a very good game; elements of MGS. Being able to stun the guards would make it far too easy. You can only play it if you have patience; none of the levels are impossible with a bit of patience and good timing.
I'd suggest putting all that effort into something more original and innovative. As it is it's Yet Another Tower Defence Game, and one that rips off Blizzard's intellectual property, to boot.
The art is bad, but the concept is good. Perhaps for the sequel you could change the art style to something less... amateurish.
Did I mention that the voice acting in the cut scenes before the boss fights is terrible? The only possible mitigating factor is if it's so bad ON PURPOSE so as to be ironic. Otherwise the game would probably be -better- without the voice acting.

Nah the last level wasn't the hardest. One of the more interesting ones, but not the hardest.
Again, it's glitchey here and there (especially wrt crates) but overall very well done.
One of the best flash games around, it deserves a higher rating than it's getting. One problem is that people who're looking for a quick gaming fix are going to be turned off by the deep, immersive storyline and the intricate game mechanics. Their loss.
