Essentially, to stop the universe from going to maximum entropy, a guy called Tom acquired super powers and destroyed the universe at a critical point in time, to allow the universe to reset and thus reset entropy; to make sure life always exists. He did it so many times that the energy in the universe was a little bigger every time he destroyed the universe. It came to a point that the energy in the universe was so huge, that no matter how large the expansion, the energy was enough to prevent maximum entropy; so Tom didn't need to destroy the universe anymore and all was well. (Then the game's story begins.)
