You get a set amount of points for getting a star and a bonus for how quickly you get it. You also get points for every second you're in a magnetic field (also scaled by how quickly you're completing the level). You must make it to the end of the level in order to keep your score, if your electron explodes you lose the points.
I've had some feedback that the scoring is a bit complicated and obviously not well understood. I tried to stay away from "spread sheets" at the end of the game. I'm in the middle of designing a new version that will address this issue as well as add more objects to make the game more puzzley/difficult.
