What would be REALLY cool - make it so that if you hold down a button and move the mouse the 3d target rotates so you can shoot the cubes hidden from your perspective and it will make the shapes you make more apparent and interesting. Just sayin' :)
Who the hell knows off the top of their head if QiDc is larger than QuDc and by how much? Please just make it an option to turn all numbers into exponent form ie 4.2x10^13 = 42,000,000,000,000
For version two, please have a endless mode and a story mode. Story mode has upgrades/level up etc and endless is just like this is.

Jebus... really gets the adrenaline pumping eh? Only improvement I can think of at this point would be full screen mode.
Idea. Considering how hard this is for some people maybe at the beginning you could fly through one of 3 paths, easy medium and hard each with different highscores and with different obstacles or rates of acceleration?
Full screen mode would have to be a download from somewhere else (i.e. my own website) - which is 100% possible but I just haven't got around to it yet - and I definitely want to do different game modes :)
***Continued*** This would allow for different difficulty levels and you could even give it some goofy back story set on a galaxy "levels" map, include a main path for completing the game story and a few side paths to unlock the upgrades for the different bubbles.

***Suggestion*** I think a "Campaign Mode" that has a possibility to lose the game would be a fun addition to this game for those of us who found it a tad easy. If you made replaying levels "Cost" gifts it would add a level of strategy. You could make it so that instead of having your clicks always start at one you could have them count as lives so that you can carry them over between levels, be able to purchase extra clicks with gifts, and be able to "save" the yellow click bubbles in your extra lives bank if you complete a level with clicks left over. You would need to play with the level replay cost, maybe make it cost 5 or 10 extra gifts each additional time you replay in order to make it more difficult for people to farm, and either make a maximum lives/clicks cap or make buying additional double in cost each time...
I like how there is no way to fail, and no way to even tell how many attempts it took you so you can try and beat your best. That and the lack of explanation for how the different traits work, helps me give this game a solid 1/5. F*** you game developer.
