The only thing I don't really like is when you're trying to fight an enemy but you can't because all your bees are over the enemy and you can't target it. Otherwise, nice game.
@barbuz: figuring the damage was quite easy, as comparative damage over time is C = P1 . T1 - P2 . T2, but how did you figured the health? I just kept putting points on it when it felt necessary :P
Nice game, but as bbalboni mentionated, the idea of ridiculously difficult simple tasks are like huge shocks in a Skinner box, and unless the reward is good enough, most people won't want to take that pain. You could have done something "SIMILAR" to "The company of myself", for example, because there, you also have a simple game with a touching story, but the challenge there are the puzzles, which not only are "smaller shocks", as they are also "rewarding" themselves when you solve them. Changing your "reward" system can greatly improve the players experience, and they would also enjoy more the storyline, as they wouldn't be so frustraded when playing. Just a thought for your next games ;)
God:
How can I help you? The big one, I think. -----

No problem.
-Hey, do you think it might be dangerous to stock all this oil with these firecrackers?
-Nah... There is some nuclear waste right here that could be much more of a problem.
-Oh, OK then.
For the people getting the "can't produce 'x' organelle" glitch/bug, try going into a menu (like the encyclopedia, for instance) and then coming back (I also "upgraded" the membrane a few times, before doing it). It worked for me.
Thank you velmarox, it indeed work.
@chapman210: you're not "paying", you are mutating, and it doesn't matter if you're getting new symptoms or getting rid of them, you'll need to change your DNA, therefor costing you evolution points.
Is the troops reproduction real time based? Cause the lag it I'm having makes it more likely to have HUGE hordes of troops on the screen...
Just a hint: making an option to toggle quality and one to disable stupid cursors really improves the game quality.
