I completed the second memory extractor puzzle (for the black cube) before I collected the white cube and now the black cube won't come out of the machine? Am I missing something?

Several unintuitive puzzles (especially the early "handle liquid gold with bare hands") make this more about guessing the dev's mental state than a logical following through of the available tools and information. The font for the numbers is also unclear, which makes several parts much more difficult than it needs to be.
