after beating the boss the way to go is permanent combo upgrade. With it and previously chosen "Combo+ powerups" you can have infinite combo. At combo level ~180 (with all rate of fire upgrades) you can reach the maximum RoF of 60, and damage is insane as well, especially if you also have "+1 Damage for 3 combo levels". Pix gain is also huge, but by that moment you probably only need "useless badge".
of other good combos, you should get Shockwave and later "Each time you use ability, gain a shield for 5 sec". This means huge survivability buff in post-boss game, meanwhile teleport/boost just can't relaiably help against all those tons of enemies and bullets. And more obvious one, "Get +1 hp each time you lose last shield". For easiness you can also get "Freeze time when hit" and "Your bullets can destroy enemy bullets", this will allow you to put enough bullets when hit and give you breathing space for just enough to regain those shield

A quick note about the medium badge -- if you already beat the end boss before this badge was added, the badge won't be awarded retroactively on game load. However, it WILL be awarded as soon as you fail (you don't need to actually play through and defeat the boss again).

The boss is at level 15 and when he arrives all other enemies vanishes.
Main thing to win medium badge and killing the boss:
Shield after using active + Freeze time when hit + HP after losing last shield
After killing boss you can get upgrade that makes your combo never drop. Together with the 10% for combo-orbs you get ridiculous dmg. At level 30 my Combo reached 400x and I selfdestruct myself.
