I have used this Kongregate account to log in and play Battlestar Galactica Online and it seems I cannot log in to their client version of the game with this account (username and password combination). I need to somehow unlink them and get access to the game account or just keep them linked, but I need a way to log into the game with it.

They didn't. This is the developer linking the two accounts together (your Kongregate and their game) and then not doing anything about your problem.
The way you get access to a developer hosted game (such as most MMOs on this site, includeing Battlestar Galactica Online), is that Kongregate loads the game with a user ID and token (a string of characters). The developer then passes back that same ID and token combonation to Kongregate, and Kongregate confirms the authenticity. This way, someone can't get onto your account without logging into your Kongregate account first (they won't have the token), and the developer doesn't need to get your password to authenticate with Kongregate.
So adv0caturs is correct, Kongregate would not create a custom email address for this game account. Kongregate has the email address that they gave you, and that is it. If the developer of Battlestar Galactica Online is creating a dummy email address in their system becuase they need one for some technical design decision they made, then that is on the developer. I do know that Game of Thrones Ascent develoers have done something like this, so it might be the case too with Battlestar Galactica Online.
Bottom line, if you are logged into Kongregate, and pull up Battlestar Galactica Online via Kongregate, then you should get into your game character linked to Kongregate. Other means of logging in (via their client version directly) are not gaurenteed and need to be addressed by the developer (if it is even possible at all).
