Some new Equipment suggestions:
1. Aim point priorization (Nearest, farthest, ship type -- toggle based maybe?)
2. Decrease in firing speed, increase in Firepower (2.5. Also vice versa)
3. Increase in Engine, decrease in Sensors
4. New special stat: turning circumference: 0.x degree per second (for shots, but would be neat for the ships too)
5. Increase all special stats
Other suggestion:
Swap fleet 1 to 2 (and 2 to 1)

Boot players from pvp leader board if they are not fielding a pvp fleet.

I kinda agree with BHF8itches. However, I think the way to fix it is that for pvp matchmaking, you match against anyone without 5ish ranks of you. Then, if they don't have a fleet 1, you get an instant win. I don't know how easy it is to code, but this will also fix the climbing at the top. Getting +0 for winning against someone 600 points less than you sucks, but that can be fixed by the 5-rank pvp matchmaking. You may get a couple +0 matches, but you are more likely to also get the matches you want against the other top players.

Also, we all still want a third fleet, or an easier way to switch between fleet one and two. :D

The items start not being worth it very fast, most "good" items (without penalties and not situational) are at lower tiers.... which makes no sense.

Alliances: People in the game can add each other as allies. (up to 5). Each ally is tied to an unlocked squad.
Upgrades:
Warp gate: Allows you to send reinforcements to allies, each level upgraded allows you to send one ship. per ally, per battle
Warp beacon: enables allies to send troops to your aid. Each level in this allows one additional ship to be warped in. Which fills a set of slots behind your normal squad placement, and gets squad bonuses.
Warp inhibitor: each level denies a reinforcement ship, per ally. from your opponent.
Trade hub
increase your income by 1% per ally per level.
This is to encourage community, and activity. You could choose to make it so that allies only get the bonuses if you logged on in the last week.
You could add some dialogue.
example:
Your Allies Littlegorge, Traive and ThisPOT have joined you in battle.
"Trade between you and your allies has earned you 25 million credits while you were offline."
When fighting an ally on ladder you could have it say "Conducting war excercises with your ally Littlegorge" and as a nice touch could set the cost for lost ships to 0.
If your ally hasnt logged on for a week you could get a message saying something along the lines of "We have lost contact your ally Littlegorge's fleet, should we try to re-establish communications and see if they are ok?"
PS. Remove the auto hot key farming. Using third party software to gain an advantage is cheating.
