I've been playing for a few days now, and I'm still very confused on how squadrons work. Could someone please explain?

Squadrons keep ships together moving at the same speed. They also give stat bonuses to the ships in them. You can add/remove ships and adjust the squadron type in the squadrons tab by clicking edit on each different squadron.

As the other guy said Squadrons allow the ships in their squad to fly together and they give significant bonuses to the ships in the Squad. Currently there are three squad formations you can choose from
Square Formation gives you a great deal more survivability to the ships in that squad with increased shield life, chance to reduce incoming damage, and damage reduction if afformentioned chance activates
Wedge Formation is the counter to the Square Formation, it gives an increased chance to critcally hit a target with a slightly increased critical damage as well as dealing a flat 30% increased damage to any enemy ship in the Square Formation.
Rhombus Formation is the counter to Wedge, it gives increased range and chance to multistrike as well as giving an additional 30% damage when attacking ships in the Wedge Formation.
Squads are a powerful tool and if you want to get anywhere in Starfleet you'll need to learn how to properly set them up. Personally I like using the Square Formation with Thorned and Shielded Fighters (typically equip with +thorns/-dmg, survive 1.5s on death, and either reduce damage from higher ranged units or +shields). This allows them to tank a great deal of damage while also dishing out a fair bit thanks to Thorns. I then have them backed up with a Wedge of Frigates and a few Rhombuses of Interceptors.
As for actually setting up a squad its relatively easy just make sure you have room for the ships (as squad ships do count towards your maximum total) and make your way to the Squad tab. Once there click on a squad in the left hand list and then click the Edit button above the list. In the edit window you can choose the squad's ship composition and shape as well as control the speed at which the squad flies in both out of combat and in combat.
Once you have your squad decided just click confirm and it'll place those ships on the grid for you to move around on the ship placement grid.
The great thing about Squads is that you can stack them with both other squads and normally placed ships (which can't typically be stacked on the grid) allowing you to make some pretty thicc walls
