So, my rune was lvl 39, 348097 XP to 40. I decided to bought the new research that increases 2% SI Rune Exp, but my rune XP didn't change at all, I thought this research was meant to be retroactively like many others.

What you mean only apply to challenges at the moment. Where the level up EXP requirement goes down by a few procent.
The research you're talking about increases the EXP you get when spending offerings. So EXP gain per offering goes up.
