I am seeing the quark shop and upgrades mention the timer capacity for offerings and obtainium and am wondering how of an effect these upgrades will have. At the very least, it does not look like there is a point where you just stop gaining these as the "capacity". Also 20x3 mentions adding 6 seconds before seeing diminishing returns.
Are these worth it at all? I have not really been able to observe changes before and after and I definitely do not know how the formula works at this rate.

Possibly someone else can explain better, but my understanding is the timer shows when you should reset for your best obtaininum/offerings per second.
For instance, my "Optimal Reincarnation Time for Obtanium" is 4200 seconds. If I reset at 4200 sec, I get a certain amount of obtanium. If I reset at 5000 sec, I have more obtanium after the reset than I did at 4200 sec, but the last 800 sec I have earned less per second on average. After 50,000 or so seconds I will have more overall obtainium reseting 12 times at 4200 than i would 10 times at 5000.
You'll see your optimal timers at the top of the runes page, and the bottom of the research page. Adjust your auto-reincarnate time according to which one you are more interested in optimally farming.

If you are trying to optimally farm obtanium and diminishing returns happen at say 4,000 seconds, would you see any difference in obtanium gained from two 2,000 s reincarnations versus one 4,000 s reincarnation?

Just did a test, this is fairly unscientific but I have some numbers for you. This isn't perfect as it assumes you have relevant upgrades, and my calculations are probably a little different due to ants.
Anyway, my optimal time versus the halfway point yielded about 1.9 times the obtainium *per second*. Which means, if you are resetting at 2000 twice, you are going to end up with a little more than half overall of what you would have gotten waiting the 4000. There's a multiplier that keeps going up the whole time, and that accounts for a lot of the difference. There are other reasons to reincarnate for less time, but if you're grinding obtanium shoot for your optimal reincarnation time.
