I managed to max out every rune like yesterday or so. Now, suddenly, the duplication and peism runes turned red. What does that mean?

Those are blessings, which aren't explained at all in the game. Simply put, when your runes get a high enough level, they get an additional effect which increases with the rune's level. They can be lost if you go below the necessary level for them, so make sure you get the blessings you need. Dupe and thrift's blessings are good for challenges, while SI and prism's blessings are good for ants. Speed rune's blessing can be very good overall, as it helps you get many different resources faster.

Perhaps a bit too "simply put", as you didn't actually explain anything. How can I "make sure" I get something I don't know the requirements for?

they're in the patch notes for the ant update I believe, the required levels are different for each rune

Ahh, so the spoilers I avoided reading two versions ago, thinking that surely this info would be explained in-game. Thanks all for the hand-waving. Here's the relevant section of the patch notes.. hope I'm not breaking any rules by actually providing it rather than just mentioning that it exists:
Added Divine Blessings! Using your talismans (or otherwise insanely high level runes) you can now get Divine Blessings for each rune. These are automatically given once you reach a certain rune level and will be lost if you ever go under the level requirement. Here are the level requirements:
Speed: 1,250+
Dupe: 1,500+
Prism: 1,000+
Thrift: 1,500+
SI: 1,000+
