I spent the $Billion on unlocking the second factory and populated the first building with some production.
When I'm viewing factory 2, it shows my income with is much smaller than that of factory 1.
When I switch back to viewing factory 1, my income only shows the income of factory 1.
1. Is this by purposeful design?
2. Are the incomes of both factories being added together somewhere I can't see?
3. If the answer to question 1 is "yes" then - why???

When you have a factory selected, the "income" shows your income for that specific factory.
However, your factories all run concurrently. Each factory is adding its income to your total money/research. To get your "true" income across all factories, you simply need to add all the income values, which can be seen on the factory selection screen.
The reason it shows only the income of the selected factory is so that you can see whether that specific factory is giving you a profit or a loss, and how much. If you are losing money in one factory, you may be running at suboptimal efficiency in that factory, and may want to review your layout.

1. Like mentioned by the others: yes, intentional (so you can indeed see which factory has what profits/debets)
2. You can see the combined income under the "time travel" button (the dollars/tick, behind what you will gain by a time travel ticket usage, is your combined total) ;-)

Income on top left screen shows the income from the factory you are working on. However, you gain income from all of your factories that are not paused. Pause button only pauses the factory you are working on, other factories will run unaffected unless you move to them and pause them as well.
