I believe monkeys fight the bloons because they are headed toward a destructive superweapon, that the monkeys need time to stop. The bloons are powered by BLOONTONIUM after all.

Hmmm, how about the ability to play as different rodents? The Mouse could be the all-round character, The Rat could be slow and have a lame jump; yet be resistant to being knocked around. The Bunny could be the opposite of the rat.
