Found a bug: I bought "improved efficiency" 3 times so I should have 30% bonus TpS. But the screen below (Universe X) says I only have 20% bonus TpS

Those 2 are added together. You get +x% from the perk +10% for every universe and also +1% for every achievement. So you have +50% plus whatever you have from achievements too.
