I like the concept, some suggestions.
a line length upgrade: nothing massive but maybe up to half again as long.
More fish types, maybe 3 or 4 per size category. they could upgrade how fast fish respawn, how much they sell for damage while close to fish as opposed to far away, fishfinder upgrade type of fish, how far you can see,
working off the above, collection layout could be
small F F F F
medium F F F F
large F F F F
so it keeps the clean organization you have now.
another is gradient water, pale blue where small fish spawn darker blue where mediums spawn and darkest blue is where the large fish spawn with maybe some overlap as they swim.
maybe some sort of boss fish/rare spawn like a shark or squid or something. make it visually distinct so players will recognize it and decide if they want to try to catch it or run away.
I've gotten quite a few suggestions now, but that gradient water is a new and FANTASTIC idea. Super clean "interface" and easily understandable. That's one I'll definitely look to in the future. Your other ideas are great too, I think you have a good sense of where I'd want to go with this game so that makes me consider them even more so thanks for taking the time to write all this up!
so not sure if youre still following this game or working on it but some suggestions.
1 a way to see what building have upgrades available. trying to figure out which alien home needs its upgrade still can be tedious when i have dozens of them
2 skybridge building? especially on the 2nd stage it would be cool to have little bridges built between the different platforms you have to build on when theyre only separated by a block or 2. would be cool visually and if you made refined metals a requirement it wouldnt invalidate the earlier transport options
3 a couple upgrade ideas,, one for schools to increase their capacity, lesson downloads or something requiring computer chips, for the refined metal facility a blast furnace that uses 1 more stone but produces one more refined metal, would effectively reduce the cost per metal by 2 like most of the other production buildings unlock.

holy crap the flamethrower is useless. i mean all the elemental weapons are but the flamethrower takes the cake. using it at all gets you killed either because it has a range of 10' or because at that range you automatically set yourself on fire and end up suiciding because of it.
GAAAAH!!! the questions about the firearms are maddening. asking what the lethal range on a semi auto rifle is useless without telling me WHAT DAMN CALIBER IM DEALING WITH. I have a .22 semi thats only useful out to 100m or so i also have a .30-06 that I can reliably hit targets out to 400m. gaaah!! :(
its called that cause it a flash version of startreck. and the broken mirror is an episode from it where Earth turned out being conquors instead of explorers
i would like to see an auto combat feature cause after a while all your guys have the best weapons and armor they can get and its just tedious to get attacked no real challenge. well attacked by bandits at least, cops are a diff story. still an amazing game though hope theres a sequel or something on the way
this game could be absolutley amazing with some tweaking. the starbase glitch is really irritating all the squares fill but with every thing at once. the fact that your fleet is retarded and its neigh impossible to pick the ship(s) that u want. also think that caping planets takes WAY to long for some of them. course ive spent hours on this game so its not that bad i guess
the only things that irks me is gettign swamped by bandits, the extortion from the 'police' and the fact that i cant sell any guns, ammo, or stuff i get to the stores. little thing really but they r there 9.99 /10
