The mothership counter resets after closing / reopening the game. it would be nice to have that saved. having to kill another 1,500 after closing due to a lvl. 100 boss approaching makes me a sad panda.
To everyone having difficulty upgrading because it takes so long -- you have to generate souls by resetting -- click reset only once and then rebuild everything and you will generate faster.
