Stephen represents another way of looking at life. He is a different perspective entirely.
While he is a growth on your head, he is a part of you that you aren't sure you want. You want to remove it. When we are presented with a different viewpoint, our instinct is to dismiss it, ignore it, prove it wrong.
When the growth leaves (And the character isn't sure if he's Stephen or himself), it represents the confusion between right and wrong. You begin to see the other side, but you are convinced that only one of them can be right.
The true ending (Gemini Badge) is the merging of Stephen and the character. It is the merging of right and wrong, black and white. At this point in the psychological journey, you are able to analyze every situation from every angle, completing you.
