Next wave is a bit iffy, upgrades seem over priced vs buying new guns ($250 for 50dmg vs $200 for +10 dmg and a little range). As for strategy just by $65 as soon as you can, upgrade them once or twice then start buying the $250 guns.
You should probably say that the bulk of the game mechanics are a standard Stencyl sample, as are most of the graphics. You've added some levels, a title screen, splash logo and a hidden room (although movement on the title screen seems a bit picky).
Ummm. Broken. Rate upgrade does to little at first and to much after 10-12 levels. No sign of any hoards - just a few lonely attackers, and even they stopped after a while.

Interesting. Needs a little attention to game play - weather or not you have any moves seems pretty random at the moment - more restricted than a plain match 3. Even with three adjacent you can't always get them to connect.
Thought about allowing longer runs of mixed colors and pulling 3 of the same color out if you've made a connection between them (i.e. Red, Red, Yelow, Green, Red all properly connected = pop out the reds). Bonus for making 2 or 3 color combos.
Other things. What does holding Z do? I know releasing it fires, but what does holding it do? Louder explosions from depth charge near misses would be good. Some blips when a destroyer is scanning you. Passive vs active sonar (your sonar is just active, but passive should be able to detect ships from a fair range - unless they are running silent).
Good start. Things to add - N, S, E, W (and heading) to the radar map so I can see what heading I'm sailing. V - climb to periscope depth. P - Magnified periscope view. When steering, it should turn me as long as I have forward velocity, not just when I accelerate. Pressing down arrow when stationary should make me move astern. Currently I'm stuck rammed into the side of the last destroyer. Torps don't work at 0 range. And I'll second the call for bigger maps. This game play stuff is probably more important than adding more detailed scenery. The scenery seems fine to me.
