Close. They decrease the stamina drain from walking, which after a while can add up to a lot. They're not as good as speed potions, but still nice since it's permanent.
Suggestion, if it hasn't already been implemented: a passive skill to allow switching Auto Mode between Off, Collect, and Limit (the last of which automatically increases the limit when you reach the current capacity).
This will come along with many other features in the Machine Tab, one of the next features to be implemented.

So, in general, it's more energy-efficient to use the machines to collect resources than to convert energy directly into resources. In return, with energy conversion, you manually decide what resources your energy will go into at any given point in time. Got it.
If I'm not mistaken, one cycle is one lap around the loop, and I *think* the power bonus from Charge Up only affects the particles that actually make one or more full laps around the loop.
@elstan2 That might be the case with earlier tiers, but once you get into the late game, you'll notice that most mutations are, in fact, location inherent. If you have a clover with petal #1 mutated breeding with a clover with petal #4 mutated, for example, you'll likely get a clover with petals #1 and 4 mutated.
Basically, when you get far enough in the game that higher mutations are very hard to get, location-inherent mutations are a lot more prominent.
