For those having trouble, give the two pieces of rope to the wife in the restaurant and she will knit you a net for the fisherman at the dock with which he can catch a fish for the server in the restaurant to cook for you. As for the safe combination, there's a reason the bookstore clerk tells you not to touch the books...don't forget to note if the books are on the left side or right side of the shelf. If they are on the left side, you have to spin the dial to the left. Thus, the code is right 4, left 3, right 6, left 4.
I guess the guy keeps his freezer locked in case well-mentioned-but-misguided detectives come in trying to steal his hammer...but then he also writes the code on the wall in invisible ink in case said-detective needs to drop a sandbag-tied-with-rope-to-a-wall onto farmers murdering...tomatoes.
Spoiler: The code for the drawer is mixed up. The blue number goes in the yellow slot and vice versa. Double-spoiler: The actual code is 526, not 562 as the clues would lead you to believe.
Spoiler: For the code for the wardrobe in the summoning room, the reason the code is what it is is because of the sequence in which the numbers are overlapping each other. The number on the "top layer" is the first number and the number on the "bottom" layer is the last number. What I mean is, if we look closely, we can see how the 7 is "on" the 5, how the 5 is "on" the 4, how the 4 is "on" the 2, and thus, we get the code 7542. And if we're having trouble entering it, just note that the "buttons" (the black dots) are still on the keypad, starting with 1 at the top right corner and going 123 from left to right, 456, 789, and *0#. Hope this clears up any of the confusion I had noticed in the comments!
